Skipper Richard Wood saw red for his second bookable offence early in the second half and Rotherham fell behind in the 82nd minute when old-boy Ryan Taylor headed home for Plymouth.
But the battling Millers didn't let their heads drop and equalised through a Semi Ajayi close-range effort in injury time, which left a smile on Warne's face.
He said: "The lads' effort was pretty remarkable and I'm proud of the fact the the likes of Ryan Williams' and David Ball leave everything out there for the team.
"To come away with a draw and score so late on makes it feel more like a win"
The Millers were in charge for large spells but failed to produce the final pass on several occasions against an in-form team who were getting over their early season struggles.
Warne always knew the Devon club would be hard to break down, but praised their work in the first period.
"I'm pretty proud really," Warne said. "I thought first half, we were the only team trying to win the game really.
"Unfortunately we're going to have to get used to teams possibly playing for a point.
"Obviously with Woody getting sent off after half time, if you'd have asked me there and then if I'd take a point I probably would.
"We're pleased as a group that even with ten men I don't think they ripped us open."
